Here is a twist on your topic. How about characters from the first CGI Animated Saturday morning cartoon show for kids, Reboot (1994, ran two years on abc and was slaughtered everything in it’s time slot, including Disney channel shows, then Disney bought ABC and kicked Reboot off/ it was picked by Sfyifu channel for a while and ran on various other channels off and on until 2092).
If you are not familiar with the show. It is set in the city of mainframe which is a computer city on a hard drive inside your personal computer.
It was B.O.B. Job to be the system’s defender against viruses and bugs, and mend the damage. “To mend and defend” is his motto. Well a part of the recurring gags of the show (and was used to openly parody popular games and movies of the time) was that from time to time, the user would download games onto the system’s hard drive. The games would drop down onto the hard drive and Mainframe as huge game cubes (get where Nintendo could have gotten that name for it’s later released system from?). Well, if the user won the game, a part of the city was erased or “nullified” when the game ended and the game cube disappeared. If the user lost, nothing would happened to the city. B.O.B., his girlfriend Dot Matrix, her kid brother Enzo, and later game spite (who escaped from a game by copying her code onto Enzo badge) AndrAIa would enter into the games, Reboot as a game character to battle to defeat the user and save a part of mainframe from being destroyed. I know I'm late but few of the characters in this list are not "heroes". They are anti-heroes, and some are just protagonists. A "hero" is always meant to be good. Protagonist and Antagonist mean so much more than simply a "hero" or a "villain". Characters like John Marston and Kratos can never be called as heroes.

I'm a HUGE fan of RDR duo-logy and GOW series, and I love other listed video game characters too, but as much as I hate saying this, It's true. Especially Kratos, no way he ever gonna be a hero. It's funny and it's true lol. In the new GOW game, I know he's a good father, maybe the best, but that doesn't mean he's good, bad guys love and protect their children too. :)

So is Nathan Drake, he's not a "hero", he's a protagonist thief. Same goes with Ezio, he's a protagonist too, an assassin.
