We cannot deny the astonishing success that Spirited Away was and is, thanks to the brilliant mind of Hayao Miyazaki. The movie is just wonderfully made, but, it lacks a good character appealing design, and easy-follow content.  I believe people see this film as the best because we, the ones that are not Japanese, are not very used to see this kind of animation while growing up, and watching this after some Disney's classics, lifts up to the likeness and appreciation.
Instead, my position is that Wall-E earns that number one spot on the list, being a movie for people all ages, with a true and important message to us, humans, and fills what Spirited Away lacks. Great character designs, with background stories, that make possible a connection with the audience. There is no dialogue in the first 20 minutes of the movie, and we enjoy it anyway. The movie has both hilarious moments that make us laugh and other moments that make us cry; a very good balance. And besides that great storytelling easy to follow,  we have this incredible sound editing, high quality renders, great colors and illumination and very good editing, making this the most complete animated movie made to this date.  
Oh, and the Lion King is just in the Top 2 because of nostalgia, but it is easily surpassed by a lot of movies.
